I have a 97 Fat Boy and have made the decision to enhance the performance more than pipes and the jetted stock carb, which I've already done. My struggle is what to do first, should I go with a combination of a new carb, cam and ignition? Or would I get a bigger bang for my dollar by replacing or milling the heads? I know eventually I'll do both, however, I'd like to do it in stages (a little easier on the wallet).

You get the best bang for your buck with a cam. I started with an Andrews EV-46. Swapped it out for a Lienwebber E3-S. Huge difference. My heads are mildy milled. Slight difference. You'll get little to no performance difference with an ignition. The only thing I got from a single fire was a cooler sounding idle. I went with a SE dual fire with a higher rev limiter. But I never hit the rev limiter with the stock ignition.
