Girl friend just got a '02 Fat Boy (carb) and paging through the schematics I noticed that the Cam Position Sensor is no longer on the TC88 (or I just couldn't find it).

Any idea what caused this?

I assume the Crank Position Sensor is used to trigger timing now.

The early TC's had the Cam sensor, but the later ones do not, and as you say the firing order is calculated from the speed differences at the crank sensor.

Don't know if the 02 carb bikes have the same symphtom, but the 02 EFI bikes have a somewhat unstable idle, and when ridden very aggressively with fast transitional throttle inputs can be forced into drivability glitches, but for 99% of riders they are OK other then they will not pull out from very low rpm, like in parking lot U turns or such. They like R's and you have to get used to slip the clutch a little under those conditions. No big deal as long as you know what they will do.
