Electrical Box too shallow 2002 Fatboy

I am trying to replace the electrical box under the seat of my 2002 Harley Davidson Fatboy. I ordered a new electrical box from Harley Davidson and the one I got is shallower than the one I need to replace. The programmer that goes with the Vance and Hines pipes which mounts on top of the electrical components in the box now sits too high. I have double and triple checked the part number and it's correct. The original owner stated the electrical box was stock. Harley has not been able to help me. Anyone encountered this problem? I spoke with a Tech at Dennis Kirk and he recommended trying a forum for the answer.
