Not all are the same, the difference on the earlier Twin Cams was due to different size bearings and axles. Some of the CVO bikes had different size wheels as well.
Both '06 & '07 regular production bikes had the same size bearings and axles and ought to be interchangeable as are the brake rotors. Different rear pulleys though... '06 had 70-tooth, '07 is 66-tooth.
Best thing to do when considering a wheel swap is get the part numbers and check them for your application.
