Low end miss

Hi guys, I have a 2006 SE Vrod with just under 16k miles. I have an apparent fuel delivery issue.
Here's the scenario. I'm not sure which of, or if any of these factors caused the issue. While riding Sunday, I had to run the bike down to less than .5 gallons remaining in the tank. To catch up to the rest of the group, a friend and I ran our bikes at 110-120 mph for about 5-7 miles (who knows.... miles were going by quick... the bike ran great throughtout the entire throttle range). When we got to our next stop,(appx 25 miles) when I stopped and was at idle the bike surged. I shut it off and restarted it. Again it would surge, and had a slight miss at idle. Under acceleration the bike had a slight hesitation until appx 1/8 throttle..then seemed to run fine. At highway speeds if I would let off the throttle to full closed and crack it again it would hesitate. I also noted a louder than usual exhaust note, and an occasional backfire on downshift. I stopped and let the bike cool down.. after we ate I restarted it.. it seemed slightly better and the hesitation was less pronounced until the engine again warmed up. I did ride the bike at highway speeds another 40 miles to get home. I ran the diagnostic the next day the areas on mine were p, s , sp, e,... p and s showed no code sp showed code U1300 e showed a code no rSP. After clearing the sp U1300 code and restarting the bike the code did not reappear. Again the following morning the bike seemed to run slightly better until warm and again the code did not reappear.
Are there any technicians on here that can give me some ideas on what to check or what the problem and cause may be. I would really appreciate it.

I bet you had your oil changed last week too.
The condition you describe is what I usually find with a broken or slightly cracked crank position sensor. After you replace the sensor, everything will be normal, unless you tried to "fix" it by "clearing out the top end". Good luck

Thanks. But if it is the crank position sensor , wouldn't it start hard? It starts fine.

You can check it for cracks. What fuel managment device are you using? Or T-maxx, race tuner etc?

I'm using a SERT, also another bike filled with the same pump and didnt have issues.

Cracked CPS

I know, I know, it's totally counter intuitive, The cps only seems to fail when your moving.
There are a lot of dynas out there with cracked CPS's too, but some of the early ones have a Cam position sensor too, so it dosn't seem to bother it as much.
The CPS works by mathematically noticing the flywheel "slow down" as it reaches TDC. So know that you can imagine that process trying to function with a little break now and then, then you can realize the root cause of the problem you are experiencing.
