Loose compensator nut and damaged crankshaft

I put my bike into the shop to get the stator changed out because it was not charging.
Once the primary cover was off it only got worse as the stator was cactus for sure because the compensator nut had come loose and the rotor had stripped its splines and was floating on the crankshaft and had managed to loose four of the magnets and spread it all over the primary case and attached to anything metal.
The mechanic in the shop reckons that the crankshaft will need to be replaced because you can not easily slide the splined shaft for the compensator onto it. The shaft itself to me does not look that damaged and with a bit of file work could easily be made to work as it should.
I would much prefer to fix up the crankshaft as apposed to replacing it as that way the motor will not need to be taken out and dismembered to replace the crankshaft.
My question is, does the crankshaft need to be replaced when it has only a few burrs on the spline that can be easily removed or are there any other reasons why I could not reuse it once repaired.
I am hoping that some one on here may have had a similar problem and as to what they did.

Use the correct file and de-burr the crank. If it works, you'll save a ton of money, if it don't, you needed it anyway.

If it was mine I would file it and put it back together, what do you got to loose?

I would be more concerned that the area the stator runs on is not worn and that the new one engages tightly on the splines, check the runout, if the splined extension goes on I doubt you have a problem

Thanks for the comments and suggestions. I think I will clean up the shaft and see how the new rotor fits and as to how much runout there is.

Aug 2011 on the way to sturgis my crankshaft end bolt "drilled" itself right thru the primary case. Part of the bolt stayed in the crank. Hd went for a new motor. 2012 road glide 2000 miles on it. Not good! Tow rentacar hotel.. Their bolt cost me $700! If you hear any lower end noises.. Get it to the dealer... Pronto!

Same thing happened to me last wekeend. I was about 120 miles from home when I started it and heard the noise. About 80 miles into it, I heard a loud screech then the volt gauge dropped to around 12. It made it home, I removed the primary cover and the nut fell on the floor. The stator rotor teeth are all gone and the teeth on the crank are boogered up as well as the threads on the crank. I measured the runout on the crank just to see if anything happened and I got .0045 or total runout. It's a little much but I think as long as I can fix the threads I should be good.. Has anyone had to repair the threads on their crank?
