When to dyno ?
My '08 Classic is running rough, very hot, sluggish at times, and shaking like hell. Motor is stock 96". I'm running true dual V&H headers, Rinehart pipes, SE Pro Super Tuner, and a Stage 1 air kit. Dealer recommended a re-map (under warranty). I asked about a dyno tune, and was told it's not necessary. Any thoughts ? Many thanks.

A good tune will yield the best results. A canned map may help some (reflash). I'm biased, but I feel a good dyno tune is second to none in all instances. JMO

Should the dyno tune have been done as part of the install package (exhaust, air kit, SE Super Tuner) when I bought the bike ? Is it standard procedure for other dealers ?

Yes it should have, but most dealers don't know how to do it properly anyway. Hell, some "Tuners" can't get them right either. In my opinion you are looking at a ride to ME, NH, NY or PA. Let me know, I may go with you.

In Augusta, about 120 miles from the Maine/NH border. 113 miles of it on I-95.
