If the 2006 has the catalitic converter where is it?

In the muffler, looks like a weave basket when you peek into the muffler from the clamp side.

Have to take it off though. Shorty dual/ shot gun configurations feature a heat shield on the muffler to rdeuce surface temp caused by the cat.

So basically, when you change your stock pipes as all of us do. The Cat is no longer an issue?

Replacement of mufflers and a/c requires an adjustment of the AFR through SERT/PowerCommander etc or rejetting on carb models. The cat adds some backpressure and heat, that's it. Oh, you take it out and you are no longer EPA-compliant..........

This is only applicable for engines without the 'closed loop' EFI system. Not sure what is required for this new technology.

If they start installing cats on all harleys this may limit the type of oil you use if you are trying to stay EPA compliant. Oils with high phosphurous can actually ruin the cats per the EPA and if you live in a state that will require your bike to be tested this could become a big issue. If you don't have to stay compliant then new mufflers will make this a non issue.
