SE Six Speed gear set in 2000 RK Bagger Issue

Been screwing with my bagger for the last year, and put in a SE 6 speed gearset in my 2000 Road King Transmission housing. It's been a while since i put the trans in and just bench testing it it seemed to go thru the gears fine up and down. Well, it's (sorta) back on the road and it's hanging up on 3rd gear a bit, not wanting to grab 4th everytime, i have ran it thru to 6th but it hangs up on the downshift again at 3rd and sometimes 2nd. If i'm at a stop i can grab the linkage with my hand and pull it down into 1st but not with my foot. Strange.
So, would first step be removing top cover and physically looking at the gear changes? Any suggestions? It's almost like there isn't enough spring tension in the linkage. I was hoping someone out there is more familiar with the literal ins and outs of these SE gear sets.

not a guru. my fist thoughts are the shifting arm could be a little loose.
it could be walking on the shaft. grabbing when it wants to. i would even check the whole linkage assembly. this is all free and easy.

thanks, i'll try that. I'm going to pull the top cover and give it a look see....i hope it's something simple.

My first guess would be linkage.When you pull the top cover make sure there are no witness marks indicating that the pawl is hitting the top cover. Check the shift forks for uneven wear indicating that they are bent. Roll the fork rod on a piece of glass or other flat surface to make sure it is not bent.
