Problem Firing on 1 cylinder

Hi I have a 2000 fxd that I got 6 months ago(1st Harley),It has only 4000 miles on it and sometimes when I start it it runs on one cylinder,the one exhaust pipe is cold
and it doesn't sound right until I crack the throttle a few times and then it runs fine ,it doesn't happen
all the time and it doesn't act like it flooded (no smoke).has anyone else had this problem?I checked the plugs and wires and they seem to be fine.When I bought the bike, the guy I got it from told me the hd dealer had rejetted the carbs and put the screaming eagle exhaust on.Could the jetting be wrong? any advise on
what to look for would be appreciated.

The first thing I would do is change the plugs. The jetting alone would not make it run on only one cylander. It could however foul a plug. If the plug is fouled, you may not get ignition unti the spark event is increased by higher revs. Excessive or improper use of the enrichener (choke) knob will fould plugs REALLY quick.
Keep in mind that I have had fouled plugs that look perfectly fine, so always change the plugs as step one in diagnosing an ignition related problem where one cylander fires and not the other. It is a VERY cheap investment. If fuel/air mixture is making it to one cylander, it surely is available to the other because of the manifold design of a HD V-twin.

Next I would check for spark output to the plug boot with a cheap spark tester to determine if you have a bad or weak wire.
From there, you would probably want to have a skilled tech take a look unless you know your way around electrical multimeters well and have the peramaters to check against for ohms and volts to and through the coil/s and ignition module.
