Starter shaft problems

So my starter drive went out on my 88 Fxr. I went to the dealer and bought a new one. I disassembled the primary and took the shaft out. I took the e clip out and put the new drive on and it all looks to be correct. However when I go to put the shaft back in it sticks out about 3/16 further than it did before and it won't disengage properly and my outer primary cover won't fit. It is like it won't go in all of the way. I have taken a telescoping magnet and removed any debris that was in there (which appears to be none) and still nothing. Is there a special trick to this?

Halloo. Excuse me, but isn't the 88 same as 89? If so, then you had to remove the nut that holds the primary inner race to the starter shaft. If the race doesn't seat fully and the nut is not bottomed, the race sticks out about 3/8 of an inch. Maybe you did it some better way...

I'm sure you have fixed this by now, but I was thinking you reversed the coupling on the shaft when you swapped the drive.One end is shorter than the other side..The clip inside is not centered in there..
