Cubic Inch Vs Injector Size

I have the Cubic Inch Size set to 125, and the 4.89 injectors set to 4.64 in the TTS software. I'm still getting some 127.5 marks on the VE
What are the pluses and minus of changing the cubic inch verses injector sizes, I quess what I'm asking is there any negative effects of changing one over the other?
Do I need to off-set the fuel requirements if I change the injector size?
Trying to get some break in miles on the motor while V-tuning.
